When it comes to games that I just loved, I think it's really only worth mentioning if it's a game that... wasn't necessarily great. Like, Chrono Trigger, Super Mario World, etc.
That said, a game I just love is Toejam and Earl. It wasn't the best game. The enemies were either a joke or just way over powered, the majority of the items in the game weren't worth using, whatever. But it was just so damn fun. I guess 'cuz it was one of the earliest co-op games I'd ever played really seriously. Those kinds of games were important to me as a kid, mostly because I had two brothers.

An old one that seems to be much derided these days but which I enjoyed at the time, was Star Wars: Shadows of the Empire.
I loved that it used 3D properly; I loved that you could change your POV from over the shoulder, to first person, to third person, to overhead; I loved that the gameplay in each level was different to the one before (ranging from platforming, to shooting, to aerial combat, to puzzle solving); and I loved that it had a proper storyline.
All very innovative for its day!

I'll second that. It certainly hasn't held up well (will I say the same about The Force Unleashed in a few years? Probably, but that doesn't mean I've enjoyed playing through it), but it's got a nifty, goofy story, which is often good enough for me. And don't get me started on the Outrider; I wanted one the moment I saw it pop onscreen.
Other imperfect games I've greatly enjoyed include: Earth Defense Force 2017 (co-op, that is. Single player is a headache on a disc), Captain America & the Avengers (the impossible-to-beat version on the SNES; there's something oddly reassuring about cruising through the first three or four levels and then just getting stuck. I suppose it reminds me that some aspects of the universe still work they way they're supposed to), NBA Hangtime (I loved rocking the rim as a Shaq-sized alien the announcer referred to as Top Gun), Dead to Rights (because of that shotgun, and the dog), and The Movies.

One odd one that is pretty obscure was Road Trip (aka Choro Q HG2). I don't know why, I just love this game. RPG elements are thrown in quite cleverly, there is plenty of land to explore, a number of minigames...

Cruis'n Usa(for N64), one of the first race game I've played, which I still sometimes play nowadays, always makes me laugh a lot.

I've had one stab at this already but here's another that just sprang to mind:
Unreal! (Not the various UT spin-offs but the original story-driven game.)
I was gripped from the opening scene, waking up in a crashed prison ship, glimpsing or catching the sound of scuttling creatures without being able to see them ... atmospheric stuff! The graphics were gorgeous (for the time!) but what really kept me playing was the way a real story unfolded by means of diary entries, logs and journals that you found along the way. Revolutionary for the days when a shooter was defined but nothing more than how big a gun you had and how many you could carry at once!

I think Technomage is perfect for this list! It was never popular, and honestly, I can see why, it's pretty boring and uninteresting.
And yet....I love it!

Pokemon snap had me comming back time after time. It took me ages to figure out you had to whack that mankey with a squirtle.
I've loved all the Mario RPG's. They're just fun and the dialog is really well written. Like Bowser chatting up a poster of Peach that was in the window of the peach fan club. Or when baby Luigi made fun of Luigi for crying :)
oh, and all the Zelda's i've played have been pretty good, although they get a bit same ol' same ol' after a while.

I think the two games I return to over and over (and the two I always load up on any computer I own) are Guilty Gear X2 #Reload and Puyo Pop Fever... along with a couple of doujin games... Full Metal Sister Marilu and Blood-Over.

Loved Warhammer 40,000: Dawn of War. Bought all of its expansions. Was really involved in its modding community for like 2 years. The new DOW2... not so much. DOW2 is an inferior game compared to DOW1.
