Since we're more into non-mainstream as webcomics creators, who is your favorite independent comics publishers. For me: Antarctic Press, Slave Labor, Oni Press, Sirius, and Shanda Fantasy Arts.

Umm...Dark Horse? It's not all THAT indie, but it isn't DC or Marvel.
Also Image is cool, although only because of Robert Kirkman and Scott Kurtz.

Does Image really count as indie anymore? Just curious.

I love 'em all, but I'm surprised you guys haven't mentioned Top Drawer yet. Or Drawn & Quarterly. Both have a stellar collection of artists under their umbrellas.
Another nifty little company I found in San Diego this summer is Young American Comics. They put out an open-invite anthology every year, so drop by their website if you think you have a good enough story.
